TITLE: Pathway and network analysis of gene expression and GWAS data

ABSTRACT: Pathway or gene-set analysis (GSA) has been commonly used to identify dysregulated pathways or functions from transcriptomic and genomic data. However, GSA yields a long list of gene-sets in many cases, rendering it difficult to identify core themes. Existing methods cluster the gene-sets based on overlap between gene-sets to summarize the GSA results without considering interactions between gene-sets. We presented a novel network-weighted gene-set clustering that incorporates both the gene overlap and protein-protein interaction networks (PPIs). Examples for RNA-seq and GWAS data analysis were demonstrated. These examples as well as a global analysis show that the proposed method considerably increases PPI densities and functional relevance of the resulting clusters. Additionally, distinct properties of gene-set distance measures were analyzed. The methods are implemented by a web server, Expathnet which provides independent gene-set enrichment analysis module, gene-set clustering module, as well as diverse functions for visualization and exploration of gene-set and PPI networks.
