Title: Personalized identification of altered pathways in cancer using accumulated normal tissue data


Abstract

Identifying altered pathway in an individual is important in understanding disease mechanism and future application of custom tailored therapeutic decision. Existing pathway analysis techniques are mainly focused on discovering altered pathways between two phenotype groups. Thus, we suggest a new approach for personalized identification of altered pathway, especially making use of accumulated normal data for cases when a patient's matched normal data is unavailable. Philosophy of our method is to measure how much an individual sample's pathway is deviated when it is compared to many accumulated normal samples (the 'reference').

We suggest the most feasible ways to summarize an individual pathway aberrance score (iPAS) for two major challenges of biology, diagnosis and prognosis. Our unsupervised approach clearly captures discriminate histophethological differentiation status of a cancer, sensitively features known ground truth of cancer biology and improves validation rate of discovered survival pathways (n=442 for discovery set, n=61 for independent validation) than conventional analysis scheme. In addition to increased performance, our method is biologically easy to interpret. Our method approach is also useful to identify cancer. We discovered and validated a pathway which is good classifier of cancer in lung adenocarcinoma data set (n=240 for discovery set, n=83 for independent validation). As a result, We propose mahalanobis distance as iPAS for the diagnoss, averaged z-value for prognosis or other types of phenotype association study.
